feat: support multiple --enhance-workflow flags with shared workflow_runner

- Change --enhance-workflow from type:str to action:append in all argument
files (workflow, create, scrape, github, pdf) so the flag can be given
multiple times to chain workflows in sequence
- Add workflow_runner.py: shared utility used by all 4 scrapers
- collect_workflow_vars(): merges extra context then user --var flags
(user flags take precedence over scraper metadata)
- run_workflows(): executes named workflows in order, then any inline
--enhance-stage workflow; handles dry-run/preview mode
- Remove duplicate ~115-130 line workflow blocks from doc_scraper,
github_scraper, pdf_scraper, and codebase_scraper; replace with
single run_workflows() call each
- Remove mutual exclusivity between workflows and AI enhancement:
workflows now run first, then traditional enhancement continues
independently (--enhance-level 0 to disable)
- Add tests/test_workflow_runner.py: 21 tests covering no-flags, single
workflow, multiple/chained workflows, inline stages, mixed mode,
variable precedence, and dry-run
- Fix test_markdown_parsing: accept "text" or "unknown" for unlabelled
code blocks (unified MarkdownParser returns "text" by default)

Fixes critical bug where RST/Markdown files in documentation
directories were not being parsed with the unified parser system.
Issue:
- Documentation files were found and categorized
- But were only copied, not parsed with unified RstParser/MarkdownParser
- Result: 0 tables, 0 cross-references extracted from 1,579 RST files
Fix:
- Updated extract_project_documentation() to use RstParser for .rst files
- Updated extract_project_documentation() to use MarkdownParser for .md files
- Extract rich structured data: tables, cross-refs, directives, quality scores
- Save extraction summary with parser version
Results (Godot documentation test):
- Enhanced files: 1,579/1,579 (100%)
- Tables extracted: 1,426 (was 0)
- Cross-references: 42,715 (was 0)
- Code blocks: 770 (with quality scoring)
Impact:
- Documentation extraction now benefits from unified parser system
- Complete parity with web documentation scraping (doc_scraper.py)
- RST API docs fully parsed (classes, methods, properties, signals)
- All content gets quality scoring

Adds support for .rst and .rest files in codebase documentation extraction.
Problem:
The godot-docs repository contains 1,571 RST files but only 8 Markdown files.
Previously only Markdown files were processed, missing 99.5% of documentation.
Changes:
1. Added RST_EXTENSIONS = {".rst", ".rest"}
2. Created DOC_EXTENSIONS = MARKDOWN_EXTENSIONS | RST_EXTENSIONS
3. Implemented extract_rst_structure() function
- Parses RST underline-style headers (===, ---, ~~~, etc.)
- Extracts code blocks (.. code-block:: directive)
- Extracts links (`text <url>`_ format)
- Calculates word/line counts
4. Updated scan_markdown_files() to use DOC_EXTENSIONS
5. Updated doc processing to call appropriate parser based on extension

fix: QA audit - Fix 5 critical bugs in preset system

Comprehensive QA audit found and fixed 9 issues (5 critical, 2 docs, 2 minor).
All 65 tests now passing with correct runtime behavior.
## Critical Bugs Fixed
1. **--preset-list not working** (Issue #4 )
- Moved check before parse_args() to bypass --directory validation
- Fix: Check sys.argv for --preset-list before parsing
2. **Missing preset flags in codebase_scraper.py** (Issue #5 )
- Preset flags only in analyze_parser.py, not codebase_scraper.py
- Fix: Added --preset, --preset-list, --quick, --comprehensive to codebase_scraper.py
3. **Preset depth not applied** (Issue #7 )
- --depth default='deep' overrode preset's depth='surface'
- Fix: Changed --depth default to None, apply default after preset logic
4. **No deprecation warnings** (Issue #6 )
- Fixed by Issue #5 (adding flags to parser)
5. **Argparse defaults conflict with presets** (Issue #8 )

Pattern detection was producing too many low-confidence patterns:
- 905 patterns detected (overwhelming)
- Many with confidence as low as 0.50
- 4,875 lines in patterns index.md
- Low signal-to-noise ratio
## Solution
### 1. Added Confidence Thresholds (pattern_recognizer.py)

fix: Framework detection now works by including import-only files ( fixes #239 )

## Problem
Framework detection was broken because files with only imports (no
classes/functions) were excluded from analysis. The architectural pattern
detector received empty file lists, resulting in 0 frameworks detected.
## Root Cause
In codebase_scraper.py:873-881, the has_content check filtered out files
that didn't have classes, functions, or other structural elements. This
excluded simple __init__.py files that only contained import statements,
which are critical for framework detection.
## Solution (3 parts)
1. **Extract imports from Python files** (code_analyzer.py:140-178)
- Added import extraction using AST (ast.Import, ast.ImportFrom)
- Returns imports list in analysis results
- Now captures: "from flask import Flask" → ["flask"]
2. **Include import-only files** (codebase_scraper.py:873-881)
- Updated has_content check to include files with imports
- Files with imports are now included in analysis results
- Comment added: "IMPORTANT: Include files with imports for framework
detection (fixes #239 )"
3. **Enhance framework detection** (architectural_pattern_detector.py:195-240)
- Extract imports from all Python files in analysis
- Check imports in addition to file paths and directory structure
- Prioritize import-based detection (high confidence)
- Require 2+ matches for path-based detection (avoid false positives)
- Added debug logging: "Collected N imports for framework detection"
## Results
**Before fix:**
- Test Flask project: 0 files analyzed, 0 frameworks detected
- Files with imports: excluded from analysis
- Framework detection: completely broken
**After fix:**
- Test Flask project: 3 files analyzed, Flask detected ✅
- Files with imports: included in analysis
- Framework detection: working correctly
- No false positives (ASP.NET, Rails, etc.)
## Testing
Added comprehensive test suite (tests/test_framework_detection.py):
- ✅ test_flask_framework_detection_from_imports
- ✅ test_files_with_imports_are_included
- ✅ test_no_false_positive_frameworks
All existing tests pass:
- ✅ 38 tests in test_codebase_scraper.py
- ✅ 54 tests in test_code_analyzer.py
- ✅ 3 new tests in test_framework_detection.py
## Impact
- Fixes issue #239 completely
- Framework detection now works for Python projects
- Import-only files (common in Python packages) are properly analyzed
- No performance impact (import extraction is fast)
- No breaking changes to existing functionality

fix: Remove duplicate documentation directories to save disk space ( fixes #279 )

Problem:
The analyze command created duplicate documentation directories:
- output/skill-seekers/documentation/ (1.5MB) - Not referenced
- output/skill-seekers/references/documentation/ (1.5MB) - Referenced
This wasted 1.5MB per skill (50% duplication).
Root Cause:
_generate_references() copied directories to references/ but never
cleaned up the source directories.
Solution:
After copying each directory to references/, immediately remove the
source directory using shutil.rmtree(). SKILL.md only references
references/{target}, making the source directories redundant.
Changes:
- Add cleanup in _generate_references() after each copytree operation
- Add 2 comprehensive tests to verify no duplicate directories
- Test coverage: 38/38 tests passing in test_codebase_scraper.py
Impact:
- Saves 1.5MB per skill (documentation size varies)
- Prevents 50% duplication of all analysis output directories
- Clean, efficient disk usage
Tests Added:
- test_no_duplicate_directories_created: Verifies source cleanup
- test_no_disk_space_wasted: Verifies single copy in references/

feat: Add GDScript (.gd) language support for Godot projects

**Problem:**
Godot projects with 267 GDScript files were only analyzing 13 C# files,
missing 95%+ of the codebase.
**Changes:**
1. Added `.gd` → "GDScript" to LANGUAGE_EXTENSIONS mapping
2. Added GDScript support to code_analyzer.py (uses Python AST parser)
3. Added GDScript support to dependency_analyzer.py (uses Python import extraction)
**Known Limitation:**
GDScript has syntax differences from Python (extends, @export, signals, etc.)
so Python AST parser may fail on some files. Future enhancement needed:
- Create GDScript-specific regex-based parser
- Handle Godot-specific keywords (extends, signal, @export, preload, etc.)
**Test Results:**
Before: 13 files analyzed (C# only)
After: 280 files detected (13 C# + 267 GDScript)
Status: GDScript files detected but analysis may fail due to syntax differences

- Add "local" to VALID_SOURCE_TYPES in config_validator.py

- Add game engine directory exclusions to all 3 scrapers:

fix: Fix AttributeError in codebase_scraper for build_api_reference

The code was still referencing `args.build_api_reference` which was
changed to `args.skip_api_reference` in v2.5.2 (opt-in to opt-out flags).

feat(C2.6): Integrate dependency graph into codebase_scraper CLI

- Add --build-dependency-graph flag to codebase-scraper command
- Integrate DependencyAnalyzer into analyze_codebase() function
- Generate dependency graphs with circular dependency detection
- Export in multiple formats (JSON, Mermaid, DOT)
- Save dependency analysis results to dependencies/ subdirectory
- Display statistics (files, dependencies, circular dependencies)
- Show first 5 circular dependencies in warnings
Output files generated:
- dependencies/dependency_graph.json: Full graph data
- dependencies/dependency_graph.mmd: Mermaid diagram
- dependencies/dependency_graph.dot: GraphViz DOT format (if pydot available)
- dependencies/statistics.json: Graph statistics
Usage examples:
# Full analysis with dependency graph
skill-seekers-codebase --directory . --build-dependency-graph

- Standalone tool for analyzing local codebases without GitHub API
- Full .gitignore support using pathspec library

- Directory tree walking with .gitignore respect
- Multi-language code analysis (Python, JavaScript, TypeScript, C++)
- Language filtering (--languages Python,JavaScript)
- File pattern matching (--file-patterns "*.py,src/**/*.js")
- API reference generation (--build-api-reference)
- Comment extraction (enabled by default)
- Configurable analysis depth (surface/deep/full)
